GST-registered businesses register with their GSTIN. Transporters without a GSTIN enrol to get a Transporter ID. Staff and branches don't register themselves: the main user creates sub-users for them.

Yes. The GST common portal and the E-Way Bill portal are separate systems. You register once on the E-Way Bill portal using your GSTIN to create an E-Way Bill username and password.
Is E-Way Bill registration free?
Yes. Registration and transporter enrolment on the official portal are free. Be wary of anyone charging a fee just to create your login.
